I think I know what you are talking about
When you draw a line in Illustrator freehand and draw another one right next to it, it auto corrects it and alters the path of the original. In other words, you can't draw one path close to another one without them combining right? Simple correction for that. Double click on the pencil tool to bring up it's preferences and turn off Edit Selected Paths. You can also modify the prefs to better fit your drawing style this way. Hmmm... Although I say this though, you said the pen tool... the previous was in reference to the freehand pencil too... but other than that, I can't see any other problem... but hmmm... well, I suppose you might be refering to how the path continues to draw with the pen until you deselect it by clicking else where or pressing ctrl click on blank space or opaque fill space breaking other lines, but this is fairly basic stuff, so I'll just covering as many bases as I can here.
